I will reserve my ever so scathing or effusive judgment for when this is finished; I eagerly await the next two chapters.
Don't worry about the physics, though. I think that the closer you get to trying to explain stuff like transporter technology using contemporary understanding of physical law, the harder it is to suspend one's disbelief. I grew up with a string theorist for a brother, and as such have an above-average familiarity with the terms and theories. While you did use it all correctly (as far as I recall), I felt taken out of the Star Trek fantasy at that moment *far* more than had you used some totally made up Principle that meant the same thing. As soon as I start thinking about the technology of Star Trek for Real, it takes me out of it; and as intriguing a concept it may be to have quantum mechanics of the 23rd (it is 23, right?) century in a fic, I feel like it might get in the way of the apparently ripping good action tale you've got going on.
Either way, I hope Chekov gets to shoot the monster!
