I'm hoping they don't add too many more heroes. There's enough as it is and if all the main characters start picking up powers, it feels really lame. My guesses though

zach! thats his name. he was gay but the haitian mind wipe (which sounds like a sweet cocktail, btw) apparently made him...not gay. but apparently one of the heroes is. i bet its hiro's dad. oh, sulu.
okay, topic by topic, here we go: - claire's dad told isaac in episodes of yore that he came into possession of claire while trying to detain some "special" people, so i'm not surprised that he actual mom has powers. as for the dad, your guess is as good as mine. as much as i would like claire's dad to be her real dad for the plot reasons you mentioned, i have some feeling that he just doesn't have any powers. i dunno, it's kind of a lex luthor/superman kind of deal with the un-special villain with extraordinary networking powers vs. the special people that stand alone. regardless, i believe it'll all trickle down, her dad will find out, and she'll flee to peter -- the one guy she identifies with.
- genetics. yeah, it's coo that claire's mom has powers, but i really hope they don't give every parent powers. seriously. mr. sulu having powers? mrs. petrelli having powers (can't even steal a pair of socks well o.o) -- that'd all just be a bit overbearing. they're supposed to be somewhat the first generation methinks, and they

either way, one thing we all agree on - they'll all converge at the end in new york in one way or another
- dying: ando dies doing some heroic act. primer: "you don't have to have powers to be a hero" isaac does not die. he might make some system and be their main source of cryptic intel for seasons to come. niki does not die. super strength and mundo air-time (background and all) makes her too important. sylar dies. he's the first bad guy of many to come. just a stepping stone, though cool he be.
i think that's everything. enjoy the rest of the season, my heroes compadre.
i agree with a lot of what you said, but i think claires dad just left to give the haitian room to work. he could have powers though that he doesnt want to lose, so maybe...
aye, the sword, the scrolling code on the laptop, niki's back (which only appears when she's jessica), a few of isaac's paintings, *all* of future (aka brainless) isaac's paintings, the haitian's necklace, on suresh's book, etc. the list goes on. methinks it'll be revealed to be the shape of the specific genetic marker that makes them all "special"
