I have been informed there is already quite a thorough list of generalities for this sort of thing, addressing common mistakes villains in fiction make, so I will attempt to not duplicate that and work within my own experience and world. So, IF I were an evil overlord, or decided to become one:
1. Eliminate Peter Petrelli. He's too honorable to be turned, and he can't be stopped once he's on guard. Adam's mistake was in falling for him, not eliminating him and finding another way to the virus.
2. Make Sylar my second in command. He can do nearly everything that Peter can, enjoys power, and won't balk at the decisions one has to make to rule the world.
3. Send Hiro back in time on a mission to "save" Eden. Appeal to her gratitude and her...fondness, convince her that me in charge is best, and that she wants to help me convince the others of this as well.
4. Eliminate Hiro Nakamura so no one can go back in time to change what's been done, or warn those in the past.
5. Enlist Matt's aid, using Eden if necessary, as telepathy and mind control are always useful skills to have on your side. Makes controlling the masses so much easier. Teamed up with Eden, the two of them would ensure there would be little opposition left.
6. Let Sylar eliminate the rest of any possible opposition, after Molly finds them, or those who are too troublesome or too useless to bother controlling. This includes Bob. His ability is useful; he is not. It would be better in someone else's hands.
7. Give Adam to Sylar for a bit, so there is a ready supply of healing blood on hand should I be injured. He'll heal, after all, but I can't be sure how loyal he would be after, so lock him up again--somewhere nicer this time, though. His experience could be useful, if he's willing to give it. Keep him away from people who can walk through walls. Let Elle visit regularly. They seem to get along.
8. Successfully create a mutation of the virus that does what Bob said they were trying to get it to do--get rid of abilities without killing or skipping to the non-evolved population. Use it when necessary, but not recklessly. It's good to keep a variety of skills around you.
9. Destroy any strains of the virus capable of being fatal or leaping to the general population. The last thing I need is for some megalomaniac with delusions of grandeur to come along and find a way to release it and destroy the lovely world I've managed to conquer for myself.
10. Free Bennet, send him home to his family on promises of keeping Claire safe. Hand him Bob's head, if he wants it. Offer him a job. Have Sylar and Eden keep an eye on him. Teach Matt Japanese.
11. Eliminate Maya, preferably personally. Sylar does not need to be near her again, nor do I need him capable of weeping tears of death.
12. Research the regenerative properties of Adam and Claire's blood. If it grants them immortality, what would regular injections of it into another person--not just once to heal an ailment or injury, but regularly--do. There is nothing in the files about Bob having tested this in the 30 years he had Adam in the cells.
13. Discover what causes the genetic mutation which manifests itself in abilities. Test whether it can be used to force evolution and mutation. If it can, use it. Memorize formula, then destroy my notes on it so no one else can access it.
