Because it would be a lot safer for Mirage during battle if the Autobots could see him.

Hmmm, that is kind of uneven.. Funny that even this rather out of character Optimus still has a very clear sense of justice and equality.

Wheeljack would build an automatic door knocker that they can fire into the water? Sadly, it explodes on impact, leading the Decepticons to believe they are under attack, which causes them to hide all the Energon candy. Wheeljack is sad and everyone throws rotten eggs at him.

And I can totally see pre-SPG Ravage acting all annoyed when people treat him like a pet kitty, but secretly missing the attention when the SPG arrives and everyone ignores him. As for Frenzy taking it for walkies... in my head, at least, the Smaller Purple Griffin was still a wee bit bigger than the cassettes, but that just makes it funnier. And the Constructies would make an ADORABLE little house for it. And the Seekers could take it out to fly. And some dumb Autobot would try to attack it and the 'Cons would all go CRAZY CRAZY ARGHHH, like the 'Bots do when their humans get hurt. Hey, maybe for a twist, before the SPG left the Ark it made friends with all the humans. So once in a while it will bring its 'friends' over to visit and the 'Cons can't hurt them or the SPG will cry.

You... you've never seen Star Trek? *stares in shock* You have to! That quote was from ST: The Next Generation so you could start there. The Original Series is excellent too (you should at least watch The Trouble with Tribbles) and DS9 (the earlier seasons) were pretty good. I never really got interested in Voyager, but I liked Enterprise a bit (season one).

If Wheeljack and Perceptor are (unintentionally) destroying the Autobots, would the Autobots really allow them to remain in the Ark? But then, I guess no one else wants them. They would be sad about that if they noticed, but they are distracted by all the shiny explosions.

O_O OH. MY. PRIMUS. Here I go.
Okay, that makes WAY too much sense. Archibald Witwicky and his descendants would technically own the Ice Man, because A. Witwicky found it, right? It might have been too dangerous at the time it was discovered to move it, (and how long would it take to build the secure location? and they couldn't reverse-engineer transport technology from Megatron while he was still doing his ice-cave thing) so the government decided to just leave the Ice Man where it was for the time being.
They locked up Archie and told his wife and son (Sam's dad - Ron, right?) that he was insane, but he'd discovered a small piece of unsurveyed land up north that no one had yet claimed. They gave Archibald's wife the deed and then tried to buy the land back, but she wanted to actually see the land before they sold it. And of course that couldn't be allowed. So the government fed her some story about toxic radiation in the area, and paid her to keep quiet.
However, when Ron was young and reckless and had inherited all that silence money from Archibald and his wife (Ron's mom), he took his current girlfriend (Mikaela's future mom) and his two best friends (Miles' future dad and Mikaela's future dad), and blew the money by running off to the Arctic to see the little piece of land that he technically owned. They got lost very close to where Megatron was buried. Mikaela's future dad (with his growing skill for electronic things and technology) was tinkering with their radio and accidentally sent a signal that activated Megatron's short distance hologram projectors and a limited number of his sensor arrays.
Megatron observed the organics and decided that they were his best chance of getting out of the ice, so he scanned the physical properties of the closest human - Mikaela's future mom - and mixed it with some different superficial features, like hair/eye color, etc., from Miles' future dad and Mikaela's future dad - and made Judy appear to come out from around a snowdrift, dressed in winter gear.
'Judy' stayed quiet and let the humans assume why and how she had gotten there. Ron was worried about her, because he'd looked over in the direction she'd come from before and hadn't seen her, so he assumed she'd been buried in the snowdrift and was much colder and sicker than she seemed. By this time, Megatron had sent out little mini broadcaster-bot-thingies, which attached to Ron, so that Megatron could keep up the holoform even if it moved away from his physical body - as long as it stayed near Ron. Thus, 'Judy' was always hanging around Ron.
Ron's girlfriend (Mikaela's future mom) noticed how much attention he was paying to this random new girl and got jealous. By the time they had gotten back to the U.S., Mikaela's mom had dumped Ron and got together with Ron's friend (Mikaela's future dad).
Mikaela's future dad got the radio working, but before he did, he sent a signal that shut off Megatron's sensor arrays. The broadcaster-bot-thingies he had sent out still functioned, but they worked on autopilot, observing human behavior and storing it for the holoform's use. The drama between Ron and his girlfriend and Mikaela's future dad led the bot-thingies to conclude that Mikaela's future parents' general behavior patterns were not acceptable in human society.
And since Megatron's first models of 'normal' human behavior consisted of Ron Witwicky and Miles' father, he made the Judy-holoform act so wacky because he thought that was normal for humans!
