1. Now everyone see Starscream as younger then Megatron and as someone who was recruited as a Decepticon. But - and forgive me for lacking links to prove it, I'm posting from work - I remember that years back, when I just came into this fabulous fandom, there were two equal opinions on that.The second and now forgotten one was that Starscream is older and was one of the Decepticon founders (if I remember right). Megatron was build much later specially to become Decepticon leader a.
So would anyone be up for a challenge of telling us the story of that beginning?

Movie
Both are long, as they go far into AUs. Also in my mind they completely ignore second movie, so there is no super-mega-weapon hidden on Earth and no Tomb of Primes. If Fallen exists, then he is stuck somewhere far away and can no longer influence Megatron, as I just can't see him as bowing to anyone without major reprogramming.

2. Allspark is closely connected to Cybertron itself and its launch into space has an unknown consequence - sparks of deactivated Cybertronians cannot return to it and are stuck "trailing" after it. One it settles on Earth and its residents achieve a certain level of sapience (on their own or thanks to Allspark) those sparks are continuously reborn in human bodies, never regaining their memories but at least now not existing in nothingless. It all changes after Mission City when Allspark is freed from Cube and returns to Cybertron. Now newly deceased sparks can once again join it and the ones living in humans bodies start to regain their memories of Cybertronian lives and as a last gift from the Allspark they now can transform between their original Cybertronian and current human forms. Children don't regain their memories until either 18-20 (when they can deal with those memories) or until they reach their original mental age. All transformers deactivated in Mission City are reborn and by the time they remember they are in different ways ended up close to Earth-bound Autobots. There is no way to tell if someone is a Cybertronian-turned-human before they start to remember.

Crack additions:

2A. Allspark has a wicked sense of humor and Jazz and Megatron are reborn as human twins. Jazz is an outgoing and often acts as an older brother for geeky Megatron. Jazz is also much more involved with Autobots and is first to regain memories. Megatron, who doesn't remember anything yet, is jealous.

2B. They live near Lennoxes and human-Megatron has a childhood crush on Annabelle, which turns into a love as they grow up. Jazz loves to tease his brother and then Megatron remembers.

3. When S7 found Megatron, they didn't manage to contain him. But, instead of destroying humanity, Megatron decided to make use of it - they aren't a treat but if properly utilized can be somewhat useful for simple things that would otherwise need drones. And they will make a nice shield when Autobots will finally find this planet. So Decepticons push humans out from less-populated continents and ignore most of them as long as they don't make mess - like wars or wasting resources. Over time Decepticons get used to humans and some even start to take them as pets, and in return humans adapt and later generations are quite content and can't imagine life without giant robots.
So when Prime's team finally arrives - which can happen later, because there was no Ghost-1 to lead them there, or earlier, because Decepticons weren't idle for too long - they see humans as enslaved by Decepticons... and humans most emphatically disagree.

3A. Autobots don't see enough of humans to understand they are sentient. Humans use that to Decepticons advantage.

3B. While Decepticons don't take time to teach humans, they also don't stop them from tinkering with decepticon technology and some - coughShockwavecough - even encourage them, just to see how far those insects can get. Turns out humans can get far.

3C. Megatron is not against humans and his position on Decepticons is that anyone can join if they can prove themselves worthy. And if humans, aided with modified Cybertronian technology, can do that, well they are welcome to join.

I actually have quite a bit of plotline written for this one from the dream that spawned it... but I'm not going to write it until I find a way to kick out a Mary-Sue (me in that dream).
