1. You know something is wrong with the seekers the moment when
a) Sunstorm suddenly snarls: "You little GLITCH",
b) Thundercracker flatters you,
c) an arm cannon is in your face and a very angry Ramjet says, "Go. To. The. Pit."
(I heard the seekers were supposed to develop distinguished personality traits, but it was cut short because of the time pressure.)
2) Safeguard becomes over time an own, separate entity from the twins. If this is a good or bad development, though, only the future will show.
3) Ratchet is shocked to learn about Jetfire and Jetstorm being another "project" of the Autobots' scientists. He is enraged they used Starscream's codes, although they knew the risks the bots could go berserk.
4) Since it has been a long time there were flying Autobots, the scientists know almost nothing what has to be considered with the coding and maschinery of flying Cybertronians, neither can Omega provide enough data. Nobody really bothered to do something. For Optimus and Ratchet is this inresponsible: if there are and will be more flyers, how are medics to supposed to help them if they have to learn first what they're doing while they're doing it / repairing the flyers?
5) Goes together with 4). There is no training for the Jettwins considering flying.
Therefore when training in the air, Storm and Fire just invent moves and "excercises" - which are, due to their lack of experience and their cockiness, not only ineffectual but also dangerous. Optimus sees this first-hand one day wwhile watching them. Jetstorm overheats while doing an air dive and Optimus barely saves him in the air before both crash into the ground.
Seeing the twins need supervision, Optimus makes it his personal task to learn more about flyers' builds and train (with) the Jettwins. (With or without Sentinel's approaval.)
a) Jetstorm becomes insecure because of his near-death experience and closes himself off.
6) ???: "The ego-manical clone and the coward clone have found and taken Starscream's shell - I have just no idea what they want with it."
???: "Whatever it is, it sounds like trouble."
???: "Sounds? Whenever Starscream is involved, offline or not, it will become trouble."
7) What's with Rodimus title as the "Chosen One"? Not a reference to G1, no: He had the highest score ever achieved when finishing the Academy.
a) On the other hand, I bet Optimus was an excellent student, too - he just didn't get the chance to show how good.
8) Being curious, Ironhide wants to visit Earth and see the curious organics (despite his old minor's warning "they spit acid").
9) The guys want to establish diplomatic connections between Earth and Cybertron and therefore they need someone doing the job.

10) On the other hand, he found it to be very amusing he could scare so many of these big robots on his last visit. So why not? :)
11) After Arcee learned the Autobot scientists didn't bother to re-create her memory simply because they thought it to be impossible, she doesn't like the idea whatsoever of possibly meeting them.
12) Rachet agrees with her. And he gives Wheeljack and Perceptor more than one piece of his mind for this.
13) Unfortunately, some "special" characters get interested in Arcee's case and want to exploit it (old data from her time in as an Intellegent Officer, maybe even the codes for "Project Omega" / why her mind regenerated despite what everyone thought).
14) Prof. Sumdac sends an emergency message. Meltdown has returned, with an army of genetical modified monsters swamping Detroit. To make matters worse, they have mechanical parts integrated like guns or lasers - parts which Isaac suspects are hiddenly provided by Powell.
15) Strika develops a plan to break Megatron and the other captured Decepticons out of their prison through Team Chaar - they just need to learn where they are. An arranged, secret comm. talk with Shockwave presents an other solution. He will manipulate Cliffjumper who is feeling guilty for throwing Blurr (though unknowingly) into the incinerator. Strika insists on her plan, but relents in the end.
It is then due to an misunderstanding/accident she yet does it - and it isn't entire ironic both Cons' plans makes it harder on each other.
16) Sari: I'll tell you it one last time - you are only allowed to examine me when Ratchet's here for supervision. And two, *glares and extends her blades* you remember Optimus gave me permission to slag you if you are too pushy?
17) The new nerd trio: Bulkhead, Perceptor and Wheeljack. If they begin talking about spacebridges, listening to Blurr is a piece of oil cake.
18) Sari's protoform was special as she had already in the beginning some coding of both the Decepticons and Autobots.
19) The team learns the story how and why the Great War started between the Decepticons and Autobots. They are horrified that back in these days, the Autobots were none the better than the other faction but equally violent, evil and greedy for power. It came only over time they became what they are today - though it is debatable how big an improvement it was... And the team knows this.
20) If Perceptor has deleted his personality to get smarter, so why isn't he just a walking computer?
21) Bulkhead paints a series of pictures in honour of Prowl.
a) They are exhibited in two places, one on Cybertron and the other on Earth.
22) The council didn't like Sentinel being in charge as the Magnus. Optimus isn't susceptible, doesn't accept the first solution when he sees there is missing something with it, points out wrongs in Cybertronian society and still warns of the possible Decepticon threat.
The council doesn't like Optimus as the Magnus either.
23) Never let Ratchet be in one room with Shockwave alone.
24) Never let Lugnut and Shockwave be together in one room alone.
