So this is based purely on speculation that I've read on Westeros.org and similar sites, but I'm definitely on board the R+L=J train, because it seems highly possible.
Ned was always hesitant to talk about Jon's mother and it was always a bit... vague.
And I can see the strain of having to lie to Cat and making her believe that he was unfaithful to her, but also having to lie to Robert in order to spare his feelings,
knowing he would most likely try to have Jon killed if he ever found out.
And I somewhere read a theory about how it's actually Jon that Melisandre needs if she wants to bring the dragons back to life. And it would be cool if he was related to Dany.
