Prowl-that-was made good use of his time. Perhaps he was somehow aware that it was limited. In any case, he certainly did plenty with the time he had.
Jazz needed to say goodbye, and in fact I think it would have been even harder for him if they had already gotten rid of Prowl's old frame. After all, even if this had gone miraculously well and Prowl *did* remember him, they would still have to patiently work through his upgrades until his new processor was ready to handle an adult frame again. In some ways, that may have been even harder - I doubt Prowl-that-was would have enjoyed it at all.
Cliffjumper was a nod to canon, but Mirage would have been a real surprise to anyone who hadn't read Echoes and may even have appeared abrupt. I was expecting someone to complain that there wasn't any sense in it because there was no warning beforehand that Mirage had that background, but no-one has ;) As for Hound, yeah this isn't exactly what he had expected, but he'll be okay with it so long as he can be with Mirage :)
*lol* Ironhide likes helping out Optimus but he's not exactly the best choice for paperwork. He's missing Prowl acutely, poor thing.
Optimus is left to find things out very late, and it will take him awhile to sort out his feelings. Prowl and Jazz were more than just soldiers, they were friends, and now he's questioning what he knows about them.
Magnus will feel guilt, I do believe that. He's not a cruel or evil mech at spark, and once he realises how wrong he was he'll feel bad about what happened.
Probably the best thing to do would be to deactivate Alpha Trion, but Optimus doesn't feel he can do that for several reasons, not least of which being that he would have died as Orion, and Ariel with him, if not for Trion. But he has no intention of letting him out or sending him away.
Prowl and Jazz deserve some space and time to find happiness. And the best thing Optimus and Elita can do is give them that space and time and hope for the best. Like the rest of us.
