Details, backtracking a little just in case (highlight to read) :
After Ryuu regained his memories (he was de-hypnotized by accident after Dan-sensei unlocked Megu's memories about him) he went back to his house for unknown purposes. Afterwards, there's a serial murder where old servants of the Amakusa family who usurped all the family assets were killed one by one. Police suspects Ryuu and he's on the run. This is of course the Meiousei's handiwork. After a while King Hades caught up to him and 'convinced' Ryuu to join them for reals. After nearly killing Q Class (although not really, courtesy of that promise with Kyuu, who continues to trust him) to prove his loyalty, he was admitted to the Meiousei's HQ. Afterwards, Kyuu figured out how the Meiousei did the murder, and Ryuu rejoins the class to expose King Hades' disguise. Kyuu successfully exposed all of his plans. Dan-sensei comes to corner King Hades, and was trying to negotiating with him, but he was shot by Sir Charon. At this point Meiousei's HQ ( ... )

Highlight to read.
It's actually a lot simpler than I imagined. >_> Megu was enrolled in the Special Abilities Program at the same time as Ryuu was, and they got quite close during that time. However, since King Hades wanted to remove all traces of Amakusa Ryuu's real childhood from the world, he sealed their memories of each other. Ryuu might have told her something about his family, too, which King Hades didn't want him to remember, considering he's not Ryuu's real grandfather.
