Your regular Para-medic has been substituted by Dr. Clark, a perfectly ordinary CIA doctor. She never was recruited into Fox, thus never took part in Big Boss' operations that led to the operatives involved in the missions to become the founding members of the Patriots, shadow rulers of the world.
Your regular Tazendra Lavode may be substituted by a Musketeer.
Your regular Simone Bradley has been substituted by a Simone Bradley that is attempting to seduce her student, instead of the other way around.
Your regular Jaina Proudmoore has been substituted by the Lich Queen. Just as in her nightmare in canon, this Jaina chose to help Arthas purge Stratholme, then went with him to Northrend. When they find Frostmourne, flying shards of ice kill Arthas and Jaina takes up the cursed runeblade. She then takes up Arthas' role in canon.
