Reki from Haibane Renmei
Not only is she flawed and complex, but she probably has one of the best characters arcs I've ever seen. If you haven't seen the show, I advice you to do so. Not that the other characters on the show aren't interesting, but none of them have the depth Reki has. As an aside, I also like her fashion sense.
