From what I understand it's because your counterpart is no where to be found. Not that I suspect you of any wrong doing. I theorize that those missing were so shocked by the arrival of clones that they maybe in hiding somewhere. Except those from Jyousei (clones and counterparts), I think they are being experimented on my Hanamura.
