So Kirk is basically descended from mostly transgenics including X-5s with all the strengths and weakness that come with it including a Tryptophan deficiency. Which is what Bones is always Hypoing him with.
At about the same time as Khan’s people the Trangenics went into space as well difference is (either pretty early on or only a generation or two ago) they landed on a planet and created a colony.
When rediscovered by Earth they found out most records of that time had been lost have used various methods (trusted people in positions like making sure Bones is their doctor to hacking and erasing data etc.) and implanted a support system and explanations to avoid re-discovery

Other crew members are either of Transgenic or Augment decent
McCoy comes from a Psy branch (like Mia) of transgenics and has some empathic abilities which is why so crounchy.
Khan knew Max, Alec etc. (mega plus Jim is Alec and/or Max’s, Logan’s great/grandson) and he tells Khan about what happened to them.
