Canon
Not much about Lily's canon is known since the author of the manga leaves a lot open to interpretation and Lily herself is already dead by the time the canon proper takes place. The only real glimpses we are given to Lily in any way at all is through her elder brother, Heine, talking about her and various flashbacks throughout the series.

What is definitively known is that she and Heine were raised in a scientific research facility often referred to as 'The Underground' where children were put under horrific experimentation to be made into weapons of mass destruction. In fact, Lily's first memory consists of waking up in a dark cold place and wandering into a brightly lit room filled with other kids. Shortly thereafter, Heine awoke as well and they met for the first time.

During that first meeting, the scientist in charge of the project released another of her "pets" on the children to test them, who proceeded to attack the children. The "pet" slammed Lily into a wall in one fell swoop and then began to tear the other children apart.

Lily's dog then awoke, forcing her own consciousness into a blackout and her body into a berserker rage that she utilized to tear the "pet" apart.

When Lily came back to her senses, she was in the middle of a sea of blood, scared, confused, and alone. The only other person who wasn't hurt in some way was the boy she would later remember was her older brother, Heine, and she instantly latched on to him.

Some time, experimentation, and training later, the children were gathered together and forced to fight each other once again. When Lily next came to her senses, she was so badly injured she realized she would die a slow and painful death or be scrapped altogether.

So she asked the big brother who had loved, cared for, and protected her for so long to finally end it.

And he did.

Deviation
The time line shifts so that Lily was saved.

Shortly before that fateful battle royale to be the top dog, Bishop, on a routine trip to the Underground for church services (or at least, that's what he would later explain it as) stumbled across the room Lily was kept in and attempted to take her with him so she could have a better life. Lily refused to leave without Heine, nearly going into her berserker state due to her protest at the thought of leaving him behind when he'd done so much for her. Bishop, exasperated by this and decided there was nothing else he could do if he didn't get her out of there, hunted down Heine and managed to smuggle them both out.

Due to psychological triggers conditioned into them and the amount of drugs in their systems to make sure both children were kept under control and safe for the scientists to work with, the children spent the next year too sickly and weak to do anything, much less clearly remember all the events of the Underground on top of the conditioning they went through.

Slowly, Bishop began to heal them psychologically as best he could. The pair lived together in the back room of his church as he thought it too dangerous to let them go into foster care (besides, they'd likely be separated and with how adamant they were about staying together). He thentaught the children basic day-to-day skills - cooking, cleaning, religion - he even taught them how to fight without having to resort to their berserker states and regressing to the traumas and training of before. Unlike what they had been taught, Up Above wasn't a peaceful place. It was filled with crime, and violence, and anger, and hatred.

So the two grew up and lived as quiet a life as they could manage.

Then Lily disappeared.
