You might have already read this because I think it's pretty well known but Heart's Desire by gidgetgal9 fits your request perfectly, although Dean isn't dark in this fic - just extremely overprotective to the point of endangering Sam.

yeah read this one a while back and yes it was one of my favorites too, :)

I should have used this one too as an Example. Poor Sammy really suffers in this one.

But drugged Sammy was pretty adorable ;)

I thought you probably have read this one already but you never know! :-D

I'll definitely let you know if I want something similar; it's one of my absolute favorite themes. But for some reason, stories like this seem to be hard to find.

You probably haven't looked at this for a while but I have a few Dark!Dean stories where he is protective of Sam in a probably unhealthy way. I don't know if you care for wincest, but that's what they are. Sorry if they aren't what you are looking for.

All His (Series) by BayleyWinchester. Each new 'book' will be a new section of the boy's life that you didn't get to see. It won't be in order but I will state their ages, rough date and what chapters the story takes place in between.
~ I really like this series because Dean is amazingly dark. It's not complete yet but its still awesome to read.
