Your request #3 gives me the opportunity to recommend one of my favorite fanfic authors. I hope you don't mind crossovers. At Twisting the Hellmouth -- www.tthfanfic.org -- Dragonfan has a Buffy/SPN/CSI crossover series called Life After the Invasion where Dean and John are outed at hunters on national TV (Angel's Wolfram and Hart battle). In the second part, Dean discovers he is the father of boy/girl twins. You can also find it at www.fanfiction.net under the name steamfan.

I also recommend the BtVS/SPN Dawn Winchester 'verse where the Scoobies discover that Dawn isn't Buffy's sister, but her daughter by John W. who she's never even met. (Both of the above have other minor xovers thrown in here and there, and they do work.) There are other great stories found at one site or the other: SPN, UNCLE/NCIS, Mag7/WaT, Enterprise/ToS. (And that's just the ones I really like.) Enjoy!

I got a (short, sadly) fic for 3.
The first Christmas together: Dean gets custody of a kid he didn't know he had

And for the AU, though they later still end up hunting, but not from the beginning:
Relative Gold AU. Dean's life goes in a whole other direction when Sam supposedly dies at age four. But while on the Shooting Team in the 2004 Olympics, Dean meets a tall, shaggy-haired swimmer. Can the yellow-eyed demon be far behind?
