I think he's been aware that she would have to come to her own decision and thinks he should stay out of it. (Although I suspect she would have ditched Simon LONG ago if Mack had bothered to say anything.)
PS: On the matter of Annie making me write stuff - when I start talking about writing Sam/Thor, the smackdown goes in HER direction. ;)

If he had said something in Atlantis, would she have dropped him entirely out of renewed loyalty to Simon? (I suspect she would have and Mack knew that, but that's my take and you're the author.)

I think if he said something in Atlantis she would have ended it citing chain of command problems, because it would have made it serious and with the Siege coming, she didn't want to order him off to die. But since they were just "being comfort" until they went boom, she could tell herself it was something else. (They get together - again - after Before I Sleep and she sends Simon the video message letting him go two episodes later.) And actually, now that I think about it, when they get back to Earth and she sees Simon again...there's the bit where the guilt complex and renewed loyalty set in. And you're right - Mack would have seen that one coming a mile away.
