Anakin wasn't ready to be the last Skywalker left on the island again (that he knew about, anyway), which was why he was back in his office keeping busy so he wouldn't think about how abandoned, however temporarily, he felt.

He wanted his family to go off and do great things--it was in their blood--but couldn't they commute or something?
