But. You have all these kids- kids who were snatched from their homes and spat into this horrible place without families, or role models, or discipline or anything resembling a home life. You give them all these things they can't control- the darkness, the Core - make them deal with stuff they didn't ask for, then repeatedly mistreat and persecute them for happening to be victim of those same impossible circumstances. Then, on top of that, have the government tell them they're not good enough to go to school? School could be their one shot at feeling and acting normal. Oh, and the kids have superpowers.
It's like writing a how-to to turn decent kids into dangerous people. Letting them go to school is good for the city, not just them.

A boy predisposed to violence will no more change his course than one coddled and crusaded for; either the root of the issue must be addressed to keep public safety in check, or these children be left well enough alone to develop on their own to prove either side's point.
Either way, you end up treating them as statistics in the end, not individuals.
