I've perused a few of the primers and read the glorious PotC xover (I am still unsure how I found it in the first place lol).
OMG I nearly died when reading the Zombies Ate Your Idols...so great \o/ ngl, I would see that tour with a smile on my face.
I am so excited to read ALL THE FIC especially the gangster!AU. I don't know if you knew this, but I have a special place in my heart for mob/mafia/ganster!AUs. I read this kickass one in the Star Trek Reboot fandom the other day and seriously, it rocked my world.
I'll take some FOB/Panic recs why the heck not? LOL I actually follow ICH for FOB related news on my other account so why not start reading the RPS, I'm pretty sure Pete does :D

ETA: Have you ever read any of the Kevin Jonas/Mike Carden stuff that's out there? I got into that while searching for non-incest JoBro fic and there's some great fic there. Even if the pairing makes zero sense :)

longtime_lurker, IMO, writes THE BEST sex scenes, and all her fic is either FOB or Panic. Her fic tag will give you all of them (as well as the awesome Joyful Girl, which is Pete/Ashlee and my personal canon, because ♥Ashlee♥), but my ABSOLUTE faves of hers are:
Rather Fight With You - one of my very favourite things about bandom is its canon, and the fact that when you have ACTUAL CANON like "Pete and Patrick have epic fights, and this one time Pete just snapped and strangled him up against the side of the van" someone will inevitably write that fic. This is that fic, and it is most excellent. Also, hot.
Every Aching Old Machine - Pete and Patrick have grown old together (ugh, ♥ forever)
And um, how do you feel about mpreg? Because unless it is a complete and total squick of yours, you should read Asking To Be Born, because seriously, this is mpreg done SO SO RIGHT. I mean, it's cracky by it's very nature, but also amazing. And even if you don't like mpreg, the sequel, Until The Seas Run Dry, can be read just like plain old kid!fic and it is also amazing. Also, their wedding night is both stupidly hot (I don't like fisting, but this makes it work), and reads to me as completely and totally in character for Pete, and ack, soooo gooood.
And then there's the sexswap Woman Like A Man, which is still some of the hottest porn I have ever read.
Okay, on to other authors!
You've already read iphignia939's Yo Ho Ho, but while we're on the subject of sexswap fic, Rhyme Girl With Girl. girl!Patrick is my favourite fandom construct ever, but girl!Pete is also a close contender.
She's also written And The Moon In Their Net, in which Pete is a fairy. No, not that kind of- well okay yeah, that kind, but also the other kind. :D
Act As A Clever Medicine - sexpollened!Patrick. *____*
Stranger Things Have Happened - FOB takes a break. Pete becomes an author and disappears to Madagascar. (written before the actual hiatus)
Make My Troubles Rhyme, in which teenage!Pete discovers his reflection is alive, and promptly punches it out and steals it's life, ending up in this universe and going on to form the band. In his old universe, other!him becomes a senator, marries Patrick and adopts three kids and two dogs, as told in Gather No Moss. ♥.
Semi-Decent Proposals - in which Pete keeps proposing marriage, and Patrick keeps thinking he's joking.
A Stitch Away From Making It (A Scar Away From Falling Apart) - Pete's latest bad break-up leaks their sextape. Patrick can't stop watching. Also, MCR turn up because canonically, they did hang out while recording Infinity On High/The Black Parade.
Public Relations(hips) - Patrick is kissing everyone but Pete. Pete becomes somewhat peturbed by this.

You Can't Be Missed If You Never Go Away - one of my favourite examples of the fandom trope that domestic Pete/Patrick is hard work. Also, the art is gorgeous.
I Know This Hurts (It Was Meant To). IDK if BDSM is your thing, but this is well-done, really hot BDSM, and, like Until The Seas Run Dry above, it justs fits Pete SO WELL.

The secretly spies! 'verse. In which MyChem are secret government agents, and Brendon accidentally finds out and has to be trained up by them. You should read The Negotiation Limerick File first, then The Grasshopper Unit before you read What Comes Around, which is Panic-centric.
The Rift In The Lute - coffee shop!AU. Most of bandom is here, but the focus is on Brendon and Ryan (lol Ryan, your one night stand is coming back to charmingly haunt you!), and Jon and Spencer. ♥.
Our Comedies Are Not To Be Laughed At - film school!AU. lovelovelove. Pan-bandom, with all the usual suspects pairing-wise (Pete/Patrick, Gerard/Frank, Brendon/Ryan) and also the crossover pairings of loooove (Pete/Mikey - \o/, canon! - and Bob/Spencer). Spencer is the Amphibian Menace! Frank and Gerard have hot paint!sex! Everyone hooks up on premier night!
The Supersaturation 'verse, aka the SGA crossover of DOOM. I kind of love it a lot, and it also features some of that Kevin Jonas/Mike Carden you mentioned (it may, in fact, be what you've already read!).
Jon's Bookstore, parts I and II. Jon owns a bookstore, Gerard rents the room above it, and everyone USTs a lot before they finally get their shit together. ♥Boookstoooore♥.
Behind The Sea - SeaQuest!AU. Gabe is the captain of a submarine, WIlliam is psychic, Gerard is a squid expert and Panic are bonding over Brendon's dolphin.
Given Limits Exist - circus!AU. Brendon and Ryan are trapeze artists, Gerard's the ringmaster and Pete and Mikey are clowns. :D.
But Not The Song - EPIC SEXSLAVE!FIC OF EPICNESS. It'll take you a while to read, but OMG SO WORTH IT. This 'verse, I could roll around in it foreverrrrr ♥ :D.

I am seriously excited to continue reading these fics. The one where Pete and Patrick grow old together was AMAZING! And yes, the SGA crossover of doom is where I first encountered Skippy :D :D There's a WIP comment!fic going on in the sodamnskippy that is kid fic and super adorable.
