My guess is that Michael is hiding inside Dean (which sounds way kinkier than it should?) and will probably reappear in some dramatic moment (I'm hoping he confronts Sam when he does because I'm a sucker for Sam's sad, horrified expressions).
It looks pretty suspicious, but I think that Michael's gone. Especially if the next ep does not continue right where this left off, then Cas would be able to tell in the Bunker if Michael was still in Dean. Or at least I assume he would be, if he was already looking for Lucifer's leftovers in Nick. I don't know why Michael would have left, but Nick is an archangel-proof vessel plus a psychopath who won't be nagging at Michael constantly, so maybe Michael went into Nick. Dude was looking pretty emotionless when he left a body behind... I don't care about Nick, so at least that would give us Dean back and give Nick's face a purpose. Also from a RL POV, they can't have Michael wander around in Dean's body for too many episodes, so maybe this is why Nick the vessel was left alive: they can put Michael in there.
