Full Metal Panic FUMOFUU or whatever the fuck it's spelled is pretty funny. I also recommend Captain Tylor, Cromartie High, and Crest of the Stars.

In theory it's about this kid who, after spending his entire life in the military, is trying to protect this chick at a high school. Keep in mind that as a comedy, this generally ends up being completely goofy.

Oh I also hear that Densha Otoko is extremely popular in Japan right now. It's the real life story of a nerdy guy who ends up seeing this beautiful girl, and goes to internet friends for advice.
