I couldn't figure out what was going on from the start, but i could tell something was wrong, at about the same pace as the characters, which made for a good first viewing. It's very interesting that the things that tell all of them that something is wrong are the reactions from the other people in team.
I wonder if the writers intended the parallel to Farscape's season 1 episode "A Human Reaction" in which Aeryn sees Earth for the first time in a world that is constructed out of John's memories by an advanced race. Teyla sees Earth for the first time too, but it turns out to be John's ever so slightly twisted view of world.
I also think that, more than the ATA gene, seeing trough the characde had to do with each of their wish for going home. Aiden probably really missed his Grandmother, so he really wanted the trip to be real. But John, in spite of being indecisive about coming on the expedition, had no ties to the place but rather bad memories. Like his dead friends - that was a creepy twisted scene.
I liked the misty aliens. It was an interesting way to protect themselves: just give your attackers exactly what they want. I think they need to remain a secret. If they are such a powerful and stable energy source the Wraith would probably not hesitate to use it in some way. Maybe they are a viable food source. Not to mention all of the other human scientists from semi-advanced cultures would want to study the mist which would mean a LOT of back and forth trough the gate.
OMG! The Storm/The Eye is next! Yay!
Note to the Mod: I hope these episodes get a common discussion thread though, they're almost impossible to talk about separately.

Re Storm/Eye: I figure to post them individually, but anyone who wants to hold off to discuss both in "The Eye" may feel free. Since there's such heavy traffic and all. Sigh.
