In alphabetical order so that I don't have to try to narrow them down to any specific order...
1. Babylon 5. The special effects very much haven't stood up to the test of time, and most of the outfits are dated as hell. But the story? Oh, the story.
The plot arc moves and twists as time passes, to the point where some things you can barely recognize between S1 and S5 while others make so much more sense. The character development is amazing. The cast is full of strong female characters. I still haven't found a word that properly defines the relationship between Londo and G'Kar, but its slow transformation is wonderful to watch. It has the wonder that is Susan Ivanova.
2. Doctor Who. It's lighthearted and serious, fun and depressing, uplifting and heartbreaking, humorous and deadly serious. The Doctor is brilliant, no matter what regeneration he's in, and although the show has lost its way from time to time it's always managed to make it back to its core.
3. Farscape. I... seriously can't think of ways to describe just how awesome this show is without going into spoilers, which is something I just can't do. There are puppets and plot twists and character arcs that you don't see coming until they've hit you over the head. There's an epic romance and gorgeous friendships and the kind of hatred that you just can't look away from.

5. Star Trek: Deep Space Nine. It's the best of Star Trek in my mind, and I will never give up on that belief. It has both character and plot arcs. It's not set on a ship that's in a different part of the galaxy each week; instead, it's set on a stationary space station, so any major events that take place have an effect on later episodes. Actions have consequences (for the most part).
