Slowly I see that work is starting to calm finally. It's been a rough couple of weeks. Been slowly but surely cleaning up so I can finally get other things done that I need. I'm also working on getting replies done. I haven't forgotten, just overwhelmed lately

But depending on the reason why you need a hidden base, sometimes taking refuge in audacity can be more useful than anything else.
Soviets had their 'Closed Cities' which weren't on the official maps published in Soviet Union, except for the top-level strategic maps for the layer just below the top strata in the Party. Then we have North Korean and Chinese cities that no one but the people on The List are allowed to enter OR leave.
Other approach could be taking an industrial park, and just be one complex of many in same place, with innocuous corporate name on the side, without an accident, no one looks that closely at what happens in an industrial park. Or one could build an industrial chemical plant on top; no one would look that closely at what goes on there as long as they keep a clean record with environment.
Oh, and don't take these comments as criticism about your writing, it's your story. I just tend to think that authors make things needlessly complicated with holographical camouflage for towns and what-nots.

One good reason for the town in Appalachia, is the low-population density that could hide the town. Your various examples was another great idea and point as well.
I think of things like Area 51, or for that matter. Until the zomorphs could be unveiled, would someone believe a person that come out and says "I saw deer walking on 2 legs! here in this town" In the late 21th century with photoshopping, and skilled artists they couldn't photograph or video it, and prove it either. So you have a great idea. I'm seeing this town much like "Eureka" from the show.

I haven't watched Eureka, so I don't quite know what you mean, but I keep thinking KISS when I ponder on how to hide something from public view. 'Course, what you said about photoshop devaluing photographic evidence is quite true. :D
And if you choose a spot where it'd be fertile ground for rumour-milling... Heck, you could have the support organization upload real photos and then claim to debunk it by 'recognizing the pixels'... :D

Your tips are great. I've copied this to my notes, and I'll consider all of these. Right now I haven't even bought the ingredients to start such a story, much less mixed them into a cake :). But any ideas I can get for a story is welcome.
