I'm going to go with my old standby: Harry/Draco. I guess they fall under "would have liked to have seen", unless we count fanfiction. ;)

Classical: Elizabeth Bennett and Fitzwilliam Darcy from "Pride and Prejudice," by Jane Austen: Smart people who learn and grow over the course of an intelligent narrative, with brilliantly-realized secondary characters; yes, please), with a shout-out to other Austen couples.
Contemporary: Kate Daniels and Curran (who, being a werelion and pack leader in Atlanta needs no last name, near as I can figure), from the "Magic Bites" series by Ilona Andrews: Smart, tough, characters who are a match for each other and who grow into their relationship as they learn about each other and also fight bad guys in an urban fantasy setting where magic has returned to the world with a vengeance.
Right; stopping now....

I also love Elizabeth/Darcy but so should everyone with souls. ;)

Draco/Hermione
Dean/Castiel
Hank McCoy (Beast)/Raven (Mystique) <-- well, this one may be canon, but idk
Jasper/Bella <-- so over Bella/Edward
I also ship Johnlock, but not so much in a regular couple sense, but the kind of super friendship that involves cuddling and drinking tea together.

My favorite fictional couple is probably Julian and Lena from Lauren Oliver's Delirium trilogy. I was not a fan of how things went for them, and I want them back together.
