Nah, it's easy to handwave the teleporter-in-a-cage thing- teleporting Pokemon can't get out of the Pokeballs, so Team Rocket reverse engineered them and made an unteleportable cage. Can't do experiments on a disappeared child.

(Not feeding them is rather foolish, yes.)
