This chapter just raised a lot more questions than answers. Just so I understand, I'm going to try to summarize your argument. Danzou, the advisors, and the Third wanted to harness the power of the bijuu to benefit Konoha. To that end, they worked with Madara and Itachi on planning and executing the massacre. Additionally, they were in cahoots with Madara during the attack on the village during the Fourth's reign, where they planned to capture Kyuubi. They made Itachi join Akatsuki in order to have Madara and Itachi, loyal to Konoha, work in their interest. Meaning they planned to have Akatsuki extract all the biijuu and give it to Konoha when they were finished.
Is that right?
You don't really speculate about why this happens (why they wanted the clan gone, what exactly Madara was helping them do during the Kyuubi attack, how Itachi would work for their benefit in Akatsuki), though now that you brought it up, I'm gnawing on some possible explanations.
There are so many other questions too. Why, if their philosophies differed so much, did the Third work with not only Danzou, but Madara? (I don't think he was senile.) What did Madara get out of working with Konoha? Why did Itachi leave Sasuke alive? Why, if Konoha wanted to capture Kyuubi, did they let it attack Konoha and kill all those people (esp. if Madara was working for them, why would Madara use his control of the Kyuubi to make it attack?)
