Gundam Seed and Destiny's Special Editions got new endings. I don't know what the compilation movies for the other series had.
Any chance of new songs and ending sequences happening for 00's Special Edition? It's being released next month though, so I guess if there're really going to be using any new music, they would probably have some sort of advertisement or news about it in this month's magazines.
I'm half-expecting them to use Daybreak's Bell again, just as they did for the last episodes of BOTH seasons.
