I'm sure he didn't tell you he was doing it for those reasons, but he was.

He gave you my file in response to my trying to leave Shego in a port, and when he found out that was what I'd been trying to do, all he could do was berate me for how upset Tim would be to have lost his significant other. My argument was that Shego was a strong enough person that she could go and build a perfectly happy life somewhere out in the universe without needing a boyfriend.

In reaction... he mentioned a time when you'd come to him with an injury, and I believe his exact words were "What if I'd decided that Jim Profit's life wouldn't end because he lost a boyfriend?"

Then right after that...

I don't know why he told you he did it, it was to drive you away.
