I absolutely loved your assessment of "I Do"; the fact that both Kurt and Blaine knew what they were doing is a topic that has come up in many a discussion with my one of best friends since the episode aired. And I hadn't thought of looking at "Come What May"'s choreography as representative of their relationship, although we did spend two hours after the episode (she comes over to my apartment to watch it because I have a huge TV, lol) discussing Klaine's body language throughout the song.
My favorite moment in "Come What May" is still at the very end, when Kurt reaches for Blaine and then lays his head on Blaine's shoulder, because it tells us so much about what he's really feeling, especially when juxtaposed with his interaction with Adam later on in the episode. The fact that he didn't really move until Adam reached out and took his hand was kind of awesome; it makes the viewer actually think about how Kurt is acting and what he's doing, rather than just taking his words at face value. One thing I feel Chris and Darren are really good at is speaking through the little actions. For Blaine especially (and I think you noted this in "Inadequacy, Identity, and Isolation"), what he doesn't say is just as important as what he does, and that's becoming increasingly true for Kurt, at least in regards to Klaine.
