This is probably so far from comprehensive it's ridiculous, but here's some questions/ideas I came up with that might help you establish some parameters.

1. How closely do you want to follow KH's story vs just borrow its setting? You're going to be a lot more restricted if you try to slot Pokemon characters into the roles of Sora, Roxas, Riku, Ansem, etc. than if you just explore 'what happens when their worlds are overrun?'- but the latter also puts a lot more character dynamic/worldbuilding stuff on your shoulders.

2. What happens to the pokemon? Not just the ones belonging to your refugees (or villains, or Nobodies, or whatever) but also the wild ones left behind? What are their Nobodies and Heartlesses like, if any? Should Manaphy take on special significance in this setting because of its heart-based powers?

3. What are the villainous Teams doing in the middle of all this? Are they fleeing for their lives/hearts, too, or are some of them cutting deals with the darkness, ala the Disney villains in KH1?

4. If you want a group of human-shaped Nobodies tooling around, whether their goals mirror KH's Organization XIII or not, your Gym Leaders and Elite 4 members are probably better candidates than most other trainers because they come with elemental affiliations already built in.

Adding, to the point of number four, that if you're okay with the implications, one League's worth of Leaders/Elites/Champion does add up to 13, so if you're directly mirroring the story of the KH games that's worth consderation.

The downside of that is that you'd wind up leaving out at least four of your possible elements.

...on the other hand, some of them don't exactly translate all that well for human-ish characters, so leaving out a few may be a good thing.

5. KH-style Darkness vs. Dark-elemental pokemon- how similar or different do you want them to be? If the Heartless are effectively Dark-elemental in terms of Pokemon physics, do Steel and Fighting pokemon have enhanced resistance to Heartless attacks? Do they treat Dark pokemon (or maybe just pure Dark-types) as one of their own? Are Dark-types and their trainers feared/stigmatized in the wake of the disaster?

Sorry for the random RP journal, but:

1. I'm actually just going to borrow the setting. Like I said, this AU occurs in the background while Sora, Donald and Goofy go through the events of canon.

2. Manaphy, for them, would probably the key (pun intended) to helping restore, at the very least, some of the people who had been turned into Heartless. Its heart-based powers would probably render it immune to the Heartless, but man would it be scared and hide, which means that they have to look for it. Meanwhile, the other Pokemon (besides the ones belonging to the protagonists) would be turned into Heartless. This probably raises more questions, though, like what about the Legendaries?

3. I tend to think of low-leveled grunts as the types who would be fleeing for their lives, while the bosses and higher-leveled ones like admins and executives stay behind and make deals with the darkness in exchange for the power to reach their goals.

4. ...Now you've got me thinking of Nobody names. How does Calxen sound?

5. They wouldn't be the same, per se. While some of the smaller, lesser Heartless would mistake Dark-type Pokemon for real Heartless, the more powerful, dangerous ones would know the difference, seeing as Pokemon don't have any of the traits they do. Steel and Fighting-types would be slightly more resistant against Heartless attacks. And for the last one, perhaps.
