I think the only way to resolve this is "re-registering" (resetting) your Pokéwalker with your HG/SS cartridge. If you go to the Pokéwalker connection screen, look for the option "Save, then go for a Stroll."
Press and hold: Down, L, X (down with left thumb, index finger on L, if that makes sense)
"Caution! All data saved on the Pokéwalker will be erased..." should come up. You will lose whatever was strolling with you, but this SHOULD fix your connection issues.
