Like dragondancer515, I usually make it near Tokyo; personally I make it a ward or a prefecture, similar to Minato-ku in Sailor Moon (except Minato-ku is a real ward; Domino is not, afaik, even though the kanji Takahashi used for it could very well be in a real name... I just doubt they'd normally be pronounced "Domino.")
We get small clues from things like the sunset over the water at the docks, the fact that they HAVE a harbor area that's fairly large, pretty standard-looking school and school uniforms, and numerous cultural locations like history museums. We don't get to see anything like them riding the train to school or anything though, which stands to reason that Domino High is REALLY close to everyone's houses and it's a public school that they just picked as a default, not something they strove really hard to get into. However, it's still a clean school with tough teachers, so it's probably in a good neighborhood-- residential, with city streets and possibly other schools nearby, not like in the middle of a red-light district or the middle of nowhere or anything like that.
I believe Yuugi and Anzu are also shown walking near an aqueduct on their way to school (at least I think they did), of which there are loads of in the wards of Tokyo-- I'm especially thinking of Nerima-ku (which fans of Ranma 1/2 might recognize). The further away from large cities you get, the less likely you'll see fenced-off, concrete aqueducts like that. Outside my university in Mito (about 2 hours northeast of Tokyo), we had a river (no concrete or anything!)
Plus, the further away from city center you are, the more restrictions there are on building height. You won't see skyscrapers in the middle of a small town!
