ahh, converting text into LJ format can be SUCH a pain. I used to have a procedure to convert and even wrote up a little program to do some data mining and convert the text automatically, but then just ended up posting things on Archive of our Own and linking it. I am lazy. Or perhaps just frustrated with LJ's lack of support for this kind of thing.

I think you just have to select Remove Empty Paragraphs from the side. Hope this helps! I am seriously never converting text manually ever again.
