Booth may think he's ten steps ahead of Breenan as far as realizing that they belong together goes, but she wants him to know that when it really comes down to it she's "right beside him". I think the song really describes the best argument for Brennan knowing she wants to be with Booth deep down. She may not be able to put those feelings into words but she has enough experience with how he makes her feel to know she doesn't want to stop feeling that way.
