Stein is a singularly sadistic being. To him, everything and everyone in existence is just another experiment waiting to happen. He himself is not an exclusion to the rule - the scars on his body and the screw in his head are all experiments he's done on himself. He's constantly curious about everything around him, and anomalies interest him the most. To say he loves dissection is to grossly understate his obsession with taking things apart. Stein is driven by his curiosity and a tireless scientific drive, and dissection is simply his preferred method.
He is, without a doubt, emotionally bankrupt. Stein has an inability to register emotion or understand overly emotional displays, something he's openly admitted. This gives him an uninhibited view on the world and a (by the standards of society) skewed sense of right and wrong - he argues, what is right and wrong, truly, beyond a list of laws set by the leaders of the world? He sees nothing wrong with taking apart endangered animals or threatening schoolchildren by throwing scalpels at their heads or threatening them with dissection, and this makes his manner of speaking very precise, emotionless and blatant. He holds nothing back. He very often speaks his mind, no matter how harsh it might be, because he sees no reason to stop himself. (This, of course, can lead to overly and unintentionally hilarious comments.)
Despite this, Stein has shown to be very protective and supportive of his students. During the battle against Medusa, he asked all of them to promise him not to die. He constantly goes out of his way to make sure that Maka has the information she needs, and he'll always stop to answer questions or help with remedial lessons. He offers to help Maka understand and surpass her own inner demons, saves Soul's life without question (even going so far as to say he's worried about his condition) and gives Black*Star a training tool when he's overwhelmed by his weapon's special forms. He seems to have a vibrant passion for teaching, helping his student in any way he can - he is often openly answering almost any question posed to him and taking time and care whenever he's teaching classes or called upon by a student. He may be a singularly harsh critic and run his students almost ragged, but Stein honestly has confidence in their abilities, and is able to pick out their strengths and weaknesses and play to each student individually
He's also exhibited a very close friendship with Spirit, which has obviously manifested over years of training and interaction. Stein seems to trust Spirit innately, a bond with his first Weapon partner that exceeds the trust of a Meister/Weapon bonding. He tends to antagonize Spirit in all ways, simply to get a reaction, but he quite obviously leans on Spirit in his own way, and the two make a very terrifyingly adapt team.
He is constantly smoking, and is often seen rolling about on a computer chair while at the school or in his labs. He also seems to have a need to customize everything he has to fit him, taking things apart and stitching things together with his trademark zigzag stitches - everything from his computer chair to his lab coat and sweater and shoes to his own face (even Soul Eater's scar is one of these trademark stitched lines, and, in all likelihood, Crona's scars from the wound Medusa inflicted upon him). His abilities all have or are zigzag stitches (and sometimes a bolt through their head, in the case of the Ectoplasm), and even his own soul has the stitches and bolt.
The glasses he wears aren't necessary, but if he isn't wearing them, he's usually in a battle, or he's lost himself to madness temporarily. In this game, he'll likely be wearing them very rarely, having lost them or something.
Stein is entirely confident in himself and his abilities. He doesn't care for the opinions of the people around him in regards to himself - he is who he is, and he's made himself that for his own reasons, not for the acceptance or enjoyment of others. He doesn't feel the need to start fights (in fact, he rarely ever does, usually only using his abilities in self-defense), and fights with the precise movements of someone who isn't accustomed to losing. He isn't *bothered* by the idea of losing, he'd just rather not. His proficiency in martial arts and confidence in his own abilities allows him to move with ease throughout fights and daily life alike. He slouches in his chair, has a tendency to lay all over a bed or a couch, moves sometimes like a puppet on easy strings. Stein has no problem throwing himself about, and sometimes acts recklessly or looks silly, entering or exiting rooms falling out of his chair.
He can turn the screw in his head, and he does - though, the exact reason isn't clear. He's mentioned that it helps clear his head, but sometimes he seems to turn it just to freak his quarry (and very often, students) out...
It simply does not matter what the circumstances are - Stein absolutely and without exception loathes being forced into a mold or cage. He has his own set of "morals" (the term used loosely, as he would not refer to it as such) and expectations of himself, and being forced or expected to conform to any supposed norm goes beyond just ruffling his feathers. Right and wrong, good and bad, white and black morality simply does not exist for him, and he himself has admitted to feeling sick watching others mindlessly do as they are told. He prefers to do his own thing, to go his own way, in all things, which manifests in the customization of his possessions and himself and his eclectic style of teaching. He does not hold himself to expectations outside of his ability or tend to bother himself with the opinions of others. He does, however, expect that the very, very few people he trusts (such as Spirit, or Marie) to respect this - he knows his boundaries, he has his standards, and he does not make a habit of randomly attacking or dissecting the others around him. Ignoring any of these things would be a very personal insult, something that is almost impossible to arouse in Stein.
Stein suffers from a natural madness, manifesting itself in the desire to dissect and experiment on every living thing, that he can usually keep very firmly under control, but since all hell broke loose with the snake inside Marie and then the Madness Wavelength Amplifiers being turned on, Stein's barely been able to keep a hold of himself since. He's unresponsive half the time, and talks in circles or mutters to himself the other half. He has a hard time keeping himself under control. He makes a little whispery noise under his breath, zhu zhu zhu zhu, and constantly references the broken sounds and voices. He seems lost or trapped in his own little world. He's desperately trying to keep himself from doing something he might regret someday, but his normally difficult to penetrate defenses are thin and at constant odds with every drive inside of himself. He'll try to keep himself out of trouble, but truth be told, as he is right now, it's difficult for him not to see a reason to destroy everything. Stein's at a point where he only needs a breath of a push to send him over the edge into his animalistic instincts.
The more time he spends away from Medusa, the better he gets, but he's barely holding it all together, as is.

A quick note: a lot of the wiki links have different names for ... well, pretty much every single ability I've listed. This is because of the language shift from Japanese to English - for scanlations, the manga and the anime, everything is different, depending purely on the translator. Since I'm taking him from the anime, I'll be using all of the anime's names for the attacks, etc.
Stein's what's known as a meister, a person who can perceive souls and use weapons (weapons from his world, though I wouldn't doubt his ability with just some random scythe lying around, not that it'd help his attacks). He can use his soul in a variety of different ways, and is very powerful - the strongest to ever graduate from the DWMA (explanation below). These abilities all vary in strength and duration, and, though he is quite powerful on his own, he generally needs a weapon to be able to use more than one for longer than a few minutes, with the exception of his Soul Force.
Of course, he is human, and destined to make mistakes. Even with a weapon, his victory is not assured - he is not only fully capable of being mortally wounded, but he has had a few very close calls in the past. Also, Stein never uses his meister abilities unless he is defending himself (with, of course, the exception of Soul Perception).
For the game, I've split his attacks into natural abilities, abilities he can use without a weapon and abilities he can only use with a weapon in order to show what he can and can't do on a daily basis. When it comes to in-game weapons from his world, the ability to use them will be completely up to their player, just as it is in canon - he can't force someone to take weapon form in canon, and doing so in game is not only a dick move but grossly against his character and abilities. <3
I can't stress the difference between a weapon from his world and a normal weapon for him enough. As weapons from his world are actually people with souls to strengthen his own attacks, he is unable to get any source of power from just some random weapon laying around.

http://souleater.wikia.com/wiki/Soul_Perception - Soul Perception - Stein is a very powerful meister, and so he can not only use the innate meister ability to perceive the souls of living beings, he can also read them, so far as to be able to tell if certain emotions are troubling their owners. He can notice the smallest changes in a wavelength, and he can even go so far as to change his own wavelength to match theirs in order to avoid taking damage from soul-based attacks - an ability he is the only known possessor of, and something he is particularly good at. This allows him the ability to use any weapon from his world with not one single issue. He isn't, however, able to use this ability see through a witch's Soul Protect ability; if she has the Soul Protect spell on, he is completely incapable of telling much about her soul. She'll look totally human to him until she drops it.

He's fairly physically strong and is able to run for a while without getting winded. He's been known to fight from his computer chair without difficulty. Stein has been called one of the greatest meisters to ever graduate Shibusen, and he's earned this title well. He's fast and agile, and seems to have complete control over his long limbs - at the school, he's almost like a puppet, throwing his limbs around limply, but in battle he can easily (almost on the drop of a dime) skid to a stop, twist out of the way of an attack, or duck down to avoid the opponent's weapon. He's certainly lithe, and can go from fighting in a tight crouch to running and jumping with long, graceful movements. His awareness of himself blends to his perception. He can anticipate some hits and move before them, or change his fighting style to match or outwit his opponent's. | There's not much Stein doesn't know about souls or the lore in his world. He's an insatiable researcher and uses his vast knowledge base to assist him in battle. Because of this, he can innately understand any soul, and "fix" his own wavelength to nullify the opponent's.

It's the technique of a meister matching their wavelength with their weapon partner, allowing them to greatly hike their power level and work simultaneously. Stein is able to do a sort of "self resonance", which allows him to use his Soul Force attack. While he doesn't need a weapon to resonate (and he can definitely resonate with anyone he sees fit, considering the unique trait his soul has - being able to change his wavelength at will), this technique allows him to do much more powerful attacks when paired with a weapon.

http://souleater.wikia.com/wiki/Soul_Menace - Soul Force - This is a direct hit that has to be registered to whoever he attacks - it is only melee, and cannot be used for ranged attacks. He controls his soul wavelength, which appears as electricity in his hand, and pushes it into the victim, which can be controlled to be as powerful as a strong punch to a very violent internal attack. It's powerful on its own, being a specialty of Stein's, and though having a weapon makes it stronger, he can easily produce this attack on his own. He can use this technique to knock out his victim or stop their attacks, provided their attacks are created through soul manipulation (ie: he can stop even the superskills of someone from his own world, but mun will assume that certain attacks from others won't be stopped by this ability).

By using both palms simultaneously, he can force his wavelength into the victim in such a strong attack that it can easily knock the victim out and cause serious internal damage. Since Stein needs both hands to complete this attack, it's assumed that it can't be used while holding a weapon, and therefore it cannot get stronger.

http://souleater.wikia.com/wiki/Soul_Thread_Sutures - Soul Thread Sutures - This, he can do on himself (to perhaps stitch himself to a floor or wall) for very brief periods of time (he can release the stitches at his leisure, especially if he has a weapon, with the command "Extraction"), but, without a weapon, he can't maintain the stitches on another person for any amount of time unless they are directly touching him (which would simply end up sewing them to him). The stitches are easily broken without a weapon to strengthen the attack, especially by strong opponents. (With a weapon, this attack is powerful enough to temporarily hold down a strong opponent; a weaker opponent may not be able to cut the sutures right off.)

First, an extremely powerful form of Soul Force has to be directly administered to a victim. Then, both weapon and meister have to focus entirely on the stitches lacing themselves through the victim's body, immobilizing the victim (and, effectively, the weapon and meister duo, who must focus so thoroughly on the attack that moving would break it). Even with a weapon, this ability cannot be used for very long - maybe five minutes at the very most.

Stein's insatiable curiosity doesn't simply confine itself to an animalistic drive of needing to dissect the people and animals around him - he has also an insatiable need to research. He has the ability to retain a seemingly endless amount of info, knowing at least the basics of all important historical facts (such as the disappearance of the witch Arachne and her subsequent inhabitance of a golem) that have to do with the study of souls or witches. He's constantly reading and researching and experimenting to learn more. He also seems to know several, if not many, languages, and has shown at least a basic knowledge of Sanskrit in canon. It's likely he knows Mandarin, Japanese, Italian, Spanish, French and German.
He does not by any means know everything and is entirely capable of making mistakes.

It takes a few seconds to actually hit him; he's just said the two magic words, and it sobers him for a second. Somewhere in the haziness, the noise and whispering and numbness, it occurs to him exactly what those words mean. He reads the letter again, and a third time, and the wavering letters that chitter at him from the page never change. They stay exactly the same.
Your world has been destroyed.
In a way, it's a blessing. No more Medusa. No more Shinigami. No more differences between right and wrong, no more critical challenges that lead to failure or disappointment.
But no, he ponders, giggling softly to himself, his hand slowly falling and hanging off the bed, letter falling to the ground, that's not right. There's always going to be some driving force in control. There simply isn't a world without it. Religion, law, politics, morality, what have you - there's always going to be a difference between right and wrong, good and bad, dark and light for someone, even if it's not the same as his world. As any other world. something's going to be pushing its inhabitants towards one way or another, mandating what's acceptable and what's unacceptable at all times, demanding the correct behaviour and punishing the otherwise.

But, he wonders, rolling onto his side, the giggles getting louder and more frantic, tears springing to his eyes and rolling down his face, what if he's done it right this time? Instead of being trapped in the endless cycle of letting someone down and being disciplined. Disciplined for having different ideas and drives than other people. Disciplined for not understanding that someone was sad and not caring.
Stein's body is loose, completely at ease, and he moves like a puppet with slack strings; he rolls off the bed onto the floor, crawling up towards the door, slowly standing. His body is shaking. "Everyone's gone," he murmurs to the door, like it's some big secret. "Marie and Spirit and Maka. All gone." A quiet giggle, and he strokes the door, opening it slowly and peering into the hallway.
"I guess we're all alone now."
Uneasily, he leans against the doorframe, sliding out into the hallway with his back against the wall, walking along it slowly, but he doesn't make it far before he slides to the floor in a heap again, giggles overtaking him. He can't remember where he was going. He can't remember why. It's not like he knows where anything is here, anyways.
Glancing slowly up, he notices a soul nearby, its owner standing and staring at him.
"Hello." His voice is low, almost under his breath, and his voice is a little hoarse. He doesn't notice the tears still on his face, but he does giggle somewhat, the sound stopping suddenly as he tries desperately to shove it back in. "You wouldn't... happen to have a map, now... would you...? I think~ I think I'm lost~.."
