The Doctor often said that he preferred to be alone. He never actually meant it. Even when he'd told Rose the exact same thing only the night before, he knew he wasn't being truthful, knew that he was only saying it to fix what he'd done -- he'd gotten too close. Being stuck in one place for so long, it wasn't as easy to keep moving and not let oneself fall into routine -- be still enough for a relationship to grow and develop.
And to end up tearing itself apart from the inside out.
He could've easily said no. He didn't have to take Jack's offer, but the part of him that hated being alone told him that he needed to. And in a way, he did need it.
