I actually did get into The Prisoner as a direct result of Lost, and watched the whole thing during the hiatus last year after S5. The connection definitely jumped out at me during the finale, and I do think that the Number One/Number Two bit between Hurley and Ben was an intentional reference. I wish I had thought to write down more connections while I was watching The Prisoner, though... you point out so many awesome things here (SMOKEY/ROVER YES YES), and I'm sure there are more (certainly from the period of S3 when Jack was a captive of the Others, if nothing else). Also, ha:
If nothing else, I guarantee that watching the Prisoner will make LOST seem really not confusing at all. ;)

The episodes where Jack first meets with Juliet and doesn't know whether to trust her was actually the first point where I thought "hey wait a sec, there's *definitely* some The Prisoner kind of thing going on here right now". And then I really started to see the smoke monster=rover stuff etc.
