The most Flynn's done for the guild was help out with supplies during that tunnel incident. I don't think he's allowed to join any guilds anyway.

He's a knight. Joining a guild is a way of leaving the empire, and I doubt Flynn would throw away all of the work he did to get as far as he has just to be in a guild. Yeah, we're not in our world anymore, but we still have the same mentality here.
