Obadiah visited Tony under the pretext of trying to make amends with him. He brought pizza as "a peace offering" and a letter of resignation. When he asked Tony to read the letter, Jarvis piped up asking if he wanted him to spellcheck the letter. Obie pretended to be upset by someone listening to a private conversation and asked Tony to turn Jarvis off. Tony agreed.
It is later mentioned that this betrayal hurt Tony deeply, and he grew a bit paranoid in Iron Man 2 (the novel), carrying Jarvis with him (on a laptop, PDA and a microchip) and hiding his true abilities from everyone but those who already knew about him (Rhodey and Pepper). Tony also mentions that he prefers the enemies from IM2 because, while they were more powerful than Obie, at least "they never tried to bring him pizza" and for a moment worries that it were his own actions that drove Obadiah to betray him.

The whole passage and my comments on it are in TJQAD #04:
