I think it was a combination of several factors. A big one is that when you're young, it's easy to believe that someone being vulnerable and honest about their trauma is the equivalent of intimacy. Younger girls often interpret it as "OMG he trusts me enough to tell me these very private things." If you're the kind of person who feels compelled to fix people, you can see this as the first step (conveniently leaving out that if this person REALLY wanted to fix themselves, they would seek professional help instead of trauma dumping on someone much younger).
That said, I think that they did have a lot in common and that very few other people could understand those things, so I would guess that at least some of their bonding was genuine. It sounds like Lisa had really intense protective feelings for him, and I agree that part of her was subconsciously trying to save MJ as a substitute for the father she loved but was too young to save. MJ, on the other hand, sounds like he was very calculating in the way he pursued her and manipulated her to have a relationship with her.
