Former members have hinted shit about his childhood abuse, his past infidelity (for example, his daughter apparently would throw back in his face Penelope Cruz when he'd try to lecture about her "ethics") and sex fetishes. Miscavige also had Cruise's phones/rooms tapped, so it's assumed he has tapes of Tom and Nicole's sexual activities (which is assumed to be one of the things they threatened Nicole with to get her away from Tom).

He gets perks but they also tap his phones, gossip about his confessionals, record his confessionals/conversations, confiscate his/his kids' phones and computers to monitor their lives, surround him with Scientologists to spy on him, he can't even take a phone call without one listening in and he has to have girlfriends/wives pre-approved after Nicole Kidman. He may not be on Sea Org but he's in a prison that they've brainwashed him to believe is normal.

When they think someone is trying to leave, they will slowly leak information which is why people know that this information exists. It was obvious when John Travolta started talking about how his son who passed away actually did have some issues like Autism, which Scientologists deny exist or claim can only be fixed by them ... and as soon as he did that, stories started coming out from different masseurs saying that Travolta assaulted them. As soon as he started walking back some of the comments he made about his son, the stories quit being leaked.
