At the same time, Emily forces Emma to confront the fact that there are some things above normal sacrifice, that some security is an illusion, and that risking things for a better outcome is not so much sacrifice as the right choice in desperate straits.
Also, you managed to make JJ awesome in this fic, and that's another signal (if one was needed) of how amazingly different yet still awesome this fic is.
To conclude, this was perfect. The end was exactly what Emma and Emily needed. Emma needed a purpose, and she has that in the kids. But without having the ability to care for them, as she could in the war, she needed that. And Emily's offer is proof that she's taking Emma's lessons to heart, and accepting that she needs more of them. I'm not sure about it - it wasn't exactly weak, but perhaps a bit unexciting after the rest of it, a bit of an anti-climax. Which I suppose is why you wrote the epilogue, which was perfect, and I will comment on soon.
"Emily turned his chair until he wad facing away from the equipment" - was, obviously.
