To me it doesn't seem particularly disjointed; it is following a timeline quite closely, even if the sections are tonally different. Although I think that bringing up that JJ was Didi's personal slave might have made an excellent endpoint!
I find it a bit strange that Emily is quite together when in X-man land (at least with handling the X-men), but then completely useless back home.
I also thought that the "She does what she ought rather than what she wants to do" bits were ... bittersweet, especially that Emily chose not to call Emma out on it, by phoning up.
Incidentally, there's a small typo on the 'She' after "Well?" near the beginning.

I think it's easier for her to seem in control with the X-Men because they're not supposed to be 'friends' (Ro is different, but she sort of wimps out around her too.) so she can treat them like a challenge, which is when she's at her best.
If JJ wasn't her friend she would have just kicked her out.
Mmmhm, thanks for posting :) Sage was a nice surprise, will she be showing up some more in the story? Are you going to mix in some competition for Emily's attention? That's always hot (hint, hint ;) Please keep writing, I really like this one.
A bit more Sage might be fun, but I really don't think she's interested in Emily at all. They're too much alike in an odd way. (If anyone, I think Sage would have a thing for Garcia!)
