Brooklyn Flea is pretty much the grand dame this days, but there's also Artists & Fleas in Williamsburg that's pretty good. In the summer, I enjoy the Hester Street Fair and DeKalb Market. I first started going to "the market" http://www.themarketnyc.com/themarketnyc/themarketnyc.html when it was the only game in town back in 2004-2005, and at the time it was amazing, but there are so many these days you never know who is going to have the best stuff.
And keep an eye out - Bust Magazine has twice-yearly "Craftaculars" that have a pretty awesome selection of designers selling their wares.
