Help Me Find an Apartment.

Hi, I'm planning on moving to New York either this February or March to Brooklyn with a friend who currently lives in the East Village. Only, I currently live in Colorado, and he doesn't seem to know the lay of the land outside of Manhattan that well. Can anyone suggest legit sites other than Craigslist for a 2BR apartment? By that I mean "no fees" and "no broker" I feel like my eyes are going to fall out of my head because I've been staring at the screen for so long and I haven't found what I'm looking for.

Some background info on us:
- I've got a BA in Studio Art, and I have my eye on a Masters in Museum Studies. Current plan is to take my GRE in September and enroll later this fall for 2010. I've worked as an art handler and gallery assistant, and ideally would like to find work in that field.
- He'll be attending business school soon (doesn't know where yet), and will commute to Manhattan on a regular basis. Currently works near Wall Street.

I'm just trying to get leads on what neighborhoods I should be looking to in terms of livability and convenience. He found what we thought was an ideal apartment, until I realized it was in Queens (way too far).

Edited: I'll most likely go to grad school at NYU. I would like to pay 600-800 (ideally), 700-900 (realistically) for my share of the rent so we're looking at range of 1200-1800. Ideally, on the cheaper side of that equation.
