I looked up "Black Hole Sue" and then got lost at TV-Tropes. That's an addictive site, to be sure. (And just this morning I looked up "Moral Event Horizon". I think for a lot of fans Sasuke crossed the Moral Event Horizon in chapter 3.)

Yes, Naruto has become the one person to fix the whole ninjaverse, which is an utter dystropy. Just today I explained a woman who has never heard of Naruto that this is a world where there's no trustworthy adults. There are adults who truly care for the children as Kakashi, but there's no adult whom the children and teenagers can actually learn from. There's no Dumbledore, no Lupin who can tell the teenagers the difference between good and evil. That's why I did not care so much about none of them helping Naruto save the world - before helping him to save the world they should have become trustworthy adults.

When I wrote my extremely long fanfic I chose Danzou as principal villain. Yet you may be correct that Konoha as a whole would have been a better "villain" - its problems cannot be reduced to the problems of a single evil person. And giving motivations to the antagonists always means that there must have been some evil beforehand. (Actually, I am doing Nano these days, and I don't care about giving some motivation to the antagonist. A really evil person does not need a motivation, or his motivation is purely imaginary or grossly exagerated. But this is neither the case with Neji nor with Sasuke.)
