Okay, things tried by my friend, who had a cat who peed all over the freakin' house:

If you own the house, you might consider installing hardwood. That worked VERY well for my friend. However, her pee-cat is much younger than Bocephus, and she has many other cats who occasionally took their frustrations out on her rug. However, since installing hardwood flooring, she has not had any peeing accidents.

Another thing to try is Petastic (or Nature's Miracle), especially the kind formulated for cats. It's supposed to discourage them from peeing in the same places. Not only that, but it does clean the spots and the smell. It's enzymatic, so be careful when using it on a colored surface.

I didn't see a difference in behavior using Feliway for cat aggression, but I've never had any peeing issues. However, my friend's been spraying it everywhere, and is attributing part of the lack of pee incidents to it. You might try spraying it around the areas in which the cat is peeing, as well as the borders of her "territory".

Should none of those things be options or effective, you might just have to consider locking her in a "safe" place during the day, with her own food and litter.

Sometimes, you just have to wait it out. Cats are stubborn like that.
