So here's the premise: the 1947 storyline is canon after the end of the second season of Marvel's Agent Carter. I have some theories about what Hayley was talking about in this interview about the "core for season 3." It's spoilertastic so PM me for details. :D But anywho, I have theories that I kind of want to play out.
Second storyline is derived from the "Peggy Restored" fanfic. I'd love to see how a young Peggy would handle seeing the building aggression between Tony and Steve. Whose side would she take? Would she take a side? Or would she be the mediator? This would take place right before the events of Captain America: Civil War and current based on the events of Marvel's Agents of SHIELD.
